I live in Austin in an apartment complex. My lease was up June 13th. I already paid for the month of June but have yet to get a new lease agreement.

Do they owe me prorated fees and should I not pay them anything else until they give me a new lease agreement?

In most states, if your written lease expires, you have an unwritten, month-to-month lease with the same terms (other than the time) as the old lease.  So you need to continue paying your rent on schedule.  I'm not sure what fees you're referring to, but if they were paid under your old lease, those too are continuing so no refund is due.
