My employer recently changed the schedule so he could work with me alone for the next 2 days. He said that if I don’t come in he will fire me. However, working alone with him makes me uncomfortable.

Unfortunately, at this point, there really isn't much that you can do other than risk termination by not coming in. That is unless you have a guaranteed work schedule under the terms of either an employment contract or union agreement. Otherwise, since most work is "at will", a company can set the conditions of the workplace much as it sees fit. That having been said, based on the specific details of your case, you might at some point have a claim for "sexual harrassment". Such harrassment is bullying or coercion of a sexual nature, or the unwelcome or inappropriate promise of rewards in exchange for sexual favors, which is illegal. However, based on what you have written, it is not clear that you have already been sexually harrassed.
