If my register was short and my employer wants me to cover the lost money, is this legal?

No.  California Labor Code section 2802 provides:  "An employer shall indemnify his or her employee for all necessary expenditures or losses incurred by the employee in direct consequence of the discharge of his or her duties." 

That said, an employer is allowed to document/discipline/terminate you for your register being short, provided that said discipline does not violate a collective bargaining agreement or some other term of your employment relationship.
