I am a pilot, and my boss has asked me to log my hours in a way that goes against the Federal Aviation Regulations. I told him it was illegal and have even contacted the FAA and they said it wasn’t right, but he kept pushing it.

From what you have written about the contract that you signed with your boss several years ago, just because you were asked to do illegal things by your employer does not in and of itself render the contract you signed void or voidable. The contract that you signed is valid. What your boss did regarding the logging in of the hours was wrong.
