Is my wife allowed to be a business partner by being in L2 visa?
I’m on L1A visa and is nearing its first 3 year term end my wife is on L2 dependent visa. She wants to startup a business and tie up with a business partner in India. If she does business, will this affect my visa renewal for the 2nd term of another 2 years? Is there a way that she could apply for GC if she does business with a partner in India?

She is eligible for a EAD in L-2 status and that EAD allows her to work in any capacity including being self employed.  however, that in and of itself does not lead to a green card.  For that she would need to be petitioned by an employer as her own business would not be a vehicle for permanent residence.  however, it should also not affect your L1 renewal since it in no way is connected with your employment.
