What can we do about a case of criminal mischief?
My father’s car got shot by a 13 year old boy with a BB gun. We called the police
and got an incident report. How we can further go about this situation?

You can see if the parents will pay restitution for the damage. If they won't agree... then the juvenile justice system will often require the parents to pay restitution for their child's actions.
However, some jurisdictions are not very 'pro-accountability' with their juvenile programs. If you are in one of these, then you may want to file an independent civil suit to seek and insure payment. You can also see if they have a homeowner's insurance policy that may provide coverage.
