If we are a window replacement company, do we have any kind of recourse that we can take against our manufacturer if it has repeatedly sent windows that are not right?

We ordered windows from our provider 6 months ago and it usually takes 4 weeks to get the windows. When we received them they were messed up and we were not able to install. After a month of going back and forth with the company, they picked the windows up and after another 6 weeks we received the windows again and they are also messed up. The customer is very upset and I’m afraid they will want there money back can’t blame them.

Yes, if the manufacturer causes you to lose a sale or lose money due to their neglignce e.g. carelessness or shoddy work, you could sue them to recover your losses. You'd need to prove in court, to win, that their work was not up to commercial standards and caused your loss.
