If I got a $100 fine for entering the subway without first paying but I’m going back to my country tomorrow, when I visit the U.S. in the future, will I have a problem?

They have my passport number. This happened about 2 weeks ago.

You may have an issue when you try to reenter the US.  It would be best to pay the fine so that you do not have any future issues that may impact on your immigration or ability to freely travel to the US.
